You use markdown to indicate formatting – the most important formatting elements for your thesis/dissertation are headings. These will be most directly tied to the look of your graduate school formatted document.

You should also familiarize yourself with cross–references – they will help:

  1. reader navigation of your paper
  2. management of tables and figures

Regarding #1, see Section 4.1

Regarding #2, if you properly cross–reference your tables and figures, you will NOT need to do any manual renumbering or sequencing if (when) your advisor asks for a sequence swap.
